too much play on the shafts?
if you change down a gear a little early going a little to fast for the next gear then they do make a clunk then

Its Not What You Ride Its How You Ride It
Clutch adjusted right? because if its just even engaging just a little, the friction is enough to cause this.
And dont shift down "early" (at to high speed for the gear) even if you got the clutch fully pulled in.
Gearbox might be simply worn out also.
Because the output shaft is turning really fast (driven by the rear wheel wen you hold the clutch) and the gears got trouble catching/engaging each other than and wen they do so its with a lot of force, if you try it really carefully you notice that its not as easy to shift down at really high speed/rpm (dont let the clutch go!)
But in his case i suspect theres just a nice bit of wear on the gearbox and bearings just like with mine, gives a bit of a clunk also especaily down shifting, though it feels like it shifts really smooth.
