Are you talking about the Akrapovic 2-2 full system vs. the Aprilia-Akrapovic 2-2 WSB full system (the one that comes with the Haga and Edwards replicas)?
If so, then from what I understand the difference is the the Aprilia-Akrapovic system has slightly different, and supposedly better, header pipes. They were made to Aprilia's specs, and Akrapovic is under contract not to make them for any other exhaust.
I'm not sure about the EPROM's though.
Hope that helps somewhat.

There are three differences between the RSC SBK Akrapovic and the Akropovic system that comes from Lockhart. The RSC system that Aprilia sells has been slightly reworked to Aprilia's spec, ie: ther is a dent in the left connector pipe so that the kickstand will retract fully.Second, there is a chain rubbing block that bolts to the frame to protect said connector pipe, and third, the system comes with the EPROM. The Akrapovic system that does not come from Aprilia (ie; from Lockhart Phillips - exclusive importer) does not come with the chip, the chain rubbing block and doesn't have the dent to clear the kick stand. There is one more difference, and this applies to both systems, and that is the choice of header material. The $1800 system is the Titanium header version, while the $1500 system has stainless steel headers. I believe that the RSC system is no longer offered by Aprilia in the Ti header version due to longivity problems (thats what my dealer told me). Titanium is nice on a race bike, but it really is impractical for street use, as it suffers from oxygen embritlement when heated above 1000 degrees F, which I am sure the header is probably reaching right where it attaches to the cylinder head. It is fine for the cans, as they never get any where near those temps. I think the weight savings is only around 2.5 lbs between the Ti and SS systems. Oh, one more difference, and that is the choice of cans, Carbon or Ti.
